Save Your Project
Unlike most applications you're familiar with you cannot use File --> Save As to save your NUD.IST project.
If you try this you'll notice the Save As option is dimmed. That's because the File Menu applies only to single page documents (which you create in NUD.IST using File --> Open) rather than to the entire project.
To save your project
go to the Project Menu Bar
and choose Save Project.
